It's worth noting that this isn't necessarily "Square" sending the cease and desist. In previous cases, it's turned out to just be the company's legal department, or a law firm that has been hired by the company, which has been giving the task of "stopping the production of derivative works" or some such. It's unlikely that anyone higher up in the company than the legal department was asked if this would be a good idea or not, and it's likely that most of Square-Enix of America's executives have no idea that this thing was ever in production, let alone that it ended.
Mind you, I'm not defending an obvious case of the big, lumbering giant stepping on the little guy. I just wanted to point out that this was more likely a random act, rather than someone higher up in Square saying, "Hey, that looks just like our secret project! We better put a stop to it!" It's the same thing that used to happen to fan sites for American TV shows. One end of the company would go to all of the trouble of setting up fan site programs and creating official forums and goodies for the fans, while the legal department simultaneously sends out cease and desist letters to fansites for violating their copyright by "illegally displaying copyrighted images" or "using the name of --insert show here-- without written consent". The lawyers don't think, they just threaten and sue. That's all they're there for.
