Wait there is Online Super Puzzle Fighter II now????
They might be using something different, but MAME/Kawaks/etc. + Kaillera can do the trick. Just start the emulator, bring up Kaillera, join a game, and when you're both ready, the ROM will load up on both machines and either player will be designated as Player 1 or Player 2. I used to play Mark of the Wolves for hours like that, but eventually it got annoying. Both players have to be using the same emulator to join a game and the Kaillera community could never really settle on one. One week it was Kawaks, then it was MAME32k, then it was a new version of Kawaks, then it was back to the old version of Kawaks... unless you're playing with friends, the bullshit-to-fun ratio can get very high.

I remember when Capcom USA was marketing the release of Puzzle Fighter for the PSX. They had a java game of Puzzle Fighter on their website. That was when I had my old computer and in the 'slow' 'old' days of the internet. I could just barely play the game and of course, it took a while for the game to load up (and you couldn't do anything else while you waited for it to load up).
Those were the good old days.
The only thing that can possibly match up the greatness of the mid/late nineties is the release of an Zero/Alpha collection on the Xbox with online abilities. Thank God for the SF Collection we're getting and the SNK ports. Its not the same, but it'll bring back some of the old hype from our youth.
