'98 has a very large number of usable characters. Yes, most of the grapplers are very good (especially Daimon). However, there are several other characters that did very well in that game (i.e. Chris, EX Ryo, Yashiro, Terry, etc.).
2D: KoF '98, GGXX (Reload's broken), 3S (Chun's retarded-easy, but she's definitely beatable)
3D: VF4

Almost every single character can be effective in 3S. Though the top are most definitely SA III Ken, SA II Makoto, SA III Yun, SA II Chun, and SA III Urien (in about that order), I've seen nearly every character played effectively (except maybe Sean) at a tournament level. 2I, on the other hand, had the insanely broken Gouki (not to mention Ibuki).

Second Impact is broken. ie, Ibuki and Gouki.
Third Strike is not as unabalanced as it might look in the beginning. Several characters really can give Chun Li trouble, like the twins, Ken, Makoto and Q (in the 2nd Cooperation Cup a Q destroys Yukino's Chun Li). There are still tiers, but it has been shown in the past that every character has a chance when used properly. Besides the main five characters (Chun Li, Yun, Ken, Urien and Makoto), I have seen Alex, Ryu, Yang, Q, Hugo, Twelve, Remy, Oro, Ibuki, Gouki, Dudley and Necro at high levels.
So, in professional 2D games, I'd say GGXX and Third Strike. Counting doujinshi, I'd put Eternal Fighter Zero on top. Of course the fact that the game can be patched with balance fixes helps.

I don't remember the names... the Judoka girl, right? There was another monster in this game, that was... CATHY WILD!!!!!! Her voice was the most unbearable piece of crap that ever raped my hears in a fighting game, and she had like 2 or 3 voices she kept repeating over and over again. Any non prepared opponent will flee the room in less than 10 seconds.
About 3rd Strike, I like the triangle Chunli kills Ken kills Yun kills Chunli ; Urien, Makoto and Dudley are quite powerfull... I think everyone except Sean was used at the Tôgeki, which is quite a proof of balance. In a Capcom game, I would say Vampire Savior 1, but I didn't played enough humans to assure it. Besides, I love that game so much even I can't trust myself to be objective with it. In KOF, I think 2002 is really well balanced. There are weak characters, but I can't think about someone so strong it ruins the game like in 2001. Athena, Choi, Leona, Yuri, Whip, Billy, Yagami as every year, Ralf, Mai, Shermie, Vanessa, Kula... There are many strong characters, and even though grapplers are as strong as ever, the speed helps the fireball characters a lot (Athena, Mai, etc), so much of the cast is strong in a way or an other. And even non fireball or grapplers, like Chin or Billy, range from fairly good to top characters. I do think 2002 is a huge succes in term of balance.
About GGXX Sharp Reloaded : Why is it broken? Robo Ky or other character that went overpowered?
I don't even eat vegetables that are more than two inches long.
