I don't believe that there was any specific reason that Spiderman was in Revenge of Shinobi. The game features a number of 'knockoff' bosses that highly resemble famous movie/comic characters - Spidey, Batman, Terminator, Godzilla. It's my opinion that they put these characters in the game just because they thought it would be cool to fight against them (and it was). There doesn't appear to be any ulterior motive.
Spiderman was the first part of a two character boss fight on one of the later levels of the game (I want to say the subway level but it's been a looooonnngg time). First you fought Spiderman who crawled on the ceiling (shooting a triple web attack at you) and dropped down on you from a webline. After you damaged him enough Spiderman would crawl off screen and was replaced by a flying 'batman' who looked a hell of a lot like the comic book character. In fact it looked some much like him that DC complained, causing Sega to pull his sprite out of the game and replace it with a more creature-esque bat enemy. As a result, only the very early copies of Revenge of Shinobi have the DC Batman boss.

In Revenge of Shinobi for Sega Genesis, the greatest of all Shinobi, Mr. Joe Musashi, fights against a bat creature that doesn't look like the comic book Batman, and Spiderman that does look like Spiderman. At the begining of the game it mentions copyright information for Spiderman. I don't get it unless it's a psychotic street thug that is supposed to like to dress up like and imitate Spiderman. Is Joe really fighting Spiderman in a cross over? Did the Zeed con Spiderman in to doing their bidding?

Ah, I was not aware of that. Batman was in an earlier version of Super Shinobi for Mega Drive or a differnt Shinobi game?

Interesting... I wonder if there are screen shots of them on-line, I want to see that...
