From IGN, not that I normally trust them, but this sounds like it's a logical guess.
"Akitoshi Kawazu, who worked on Legend of Mana and SaGa for Square, began development on a Final Fantasy Unlimited project for an unnamed console as far back as October of last year. His role in the Q Fund startup studio suggests that the game is indeed bound for GameCube and Game Boy Advance. The titles, according to Nintendo of America, will be totally interactive with one another and will arrive, at least in Japan if not America, before the end of the year."
An interview with Sakaguchi in October does confirm that a FFU game was in development by Kawazu.
"In an interview conducted over the phone with Hironobu Sakaguchi on Tuesday, the director was asked about the new Final Fantasy anime series, Final Fantasy Unlimited. He described the show as taking place in a parallel world, which "leans towards game creation." When asked to clarify, Mr. Sakaguchi indicated that a new game series was definitely in the development stage, which would be based on the new anime series. Akitoshi Kawazu, who directed the SaGa series and developed the initial concept for Final Fantasy Unlimited, would serve as the director. The game is still very early; no console system has been decided on and it was not sure whether the game would be called Final Fantasy Unlimited or face a name change."

So, looks like there's a strong chance that the first Nintendo Square game could be FFU.
I'm personally not too happy like this, but I just hope that other Square titles will make it to the Cube and GBA. And I'm sure they will.

IMO, there's a good chance that FF:U will be at least one of the titles to be released for Nintendo. As you mentioned, Kawazu worked on the concept planning of the anime, plus there's other hints that lead to the possibility, just like your post says. Plus, it has the Nintendo "atmosphere".
There's only one flaw to the theory, but it's a minor one: the anime will be ending soon in about its 26th episode, by which time the game won't be out for sure. The title won't gain as much attention in that sense, or even moreso, be considered obsolete by then. But personally, I think it has a high chance of coming out. shouldn't cost too much to make a game of anime 2D either. Sounds just fit for the GBA.
I kind of also wonder if FF1-3 will be making a comeback, considering that Kawazu worked on them.
On a side note, I wonder if Square is making a Final Fantasy X Gaiden, as they mentioned the possiblity. It would be a shock to me if they actually did, but it'd be an even bigger shock if .........
